BioMistral: A Collection of Open-Source Pretrained Large Language Models for Medical Domains
Written for the Research library (claude-opus-5-5) from the paper text. Original — aclanthology.org/2024.findings-acl.348.pdf
Summary
Open medical language models are often too large, restricted in licensing, or weaker than proprietary systems such as GPT-4 and Med-PaLM 2, which also raise privacy concerns. The authors address this with BioMistral 7B. They took Mistral 7B Instruct v0.1 and continued pre-training it on roughly 3 billion tokens from the commercially reusable part of the PMC Open Access Subset (PubMed Central).
They also built smaller and combined variants:
- Quantized versions, using AWQ and BitsandBytes.
- Merged versions, combining BioMistral with the general Mistral model through SLERP, TIES and DARE.
For evaluation, they assembled 10 English medical multiple-choice QA tasks. They then machine-translated this benchmark into 7 further languages, which they describe as the first large-scale multilingual evaluation of medical LLMs. They also studied truthfulness and calibration.
BioMistral beats other open-source 7B medical models and comes close to proprietary systems. The work matters because it provides a lightweight, Apache-licensed medical LLM, together with a reusable multilingual benchmark. The authors recommend it for research only, not for clinical deployment.
Key points
- Training data: about 1.47 million PubMed Central documents (3B tokens), restricted to CC0, CC BY, CC BY-SA and CC BY-ND licenses. The data is 98.75% English, and non-English texts were deliberately prioritized.
- Training setup: 1.5 epochs on the Jean Zay HPC with 32 NVIDIA A100 80GB GPUs and a 2,048-token context. A post-tokenization grouping trick cut the number of sequences by 87.88%.
- Truthfulness: on the health-related TruthfulQA categories, BioMistral 7B led the compared models and scored 4.0% above GPT-3.5 Turbo. The DARE-merged variant performed below the original BioMistral 7B on this test.
- Cost: the project used about 5,000 A100 GPU hours, roughly 73.8 kg CO2eq.
- Release: models, datasets, the multilingual benchmark and scripts are on HuggingFace and GitHub under Apache 2.0.
