Summary
Most biomedical BERT variants start from a general-domain model, such as BERT trained on Wikipedia and BookCorpus. They continue pretraining it on biomedical text and keep its original vocabulary, on the assumption that out-of-domain data still helps. The Microsoft Research authors test this assumption. They treat mixed-domain pretraining as a form of transfer learning, which tends to pay off mainly when target-domain data is scarce. Biomedicine has plenty of unlabeled text in PubMed, so they train a BERT model entirely on in-domain text instead, with a WordPiece vocabulary built from that corpus. For a fair evaluation, they assemble BLURB, a benchmark of public datasets that covers NER, relation extraction, document classification, question answering and other tasks, and they host a public leaderboard for it. Their from-scratch model, PubMedBERT, outperforms continual-pretraining baselines such as BioBERT and BlueBERT and sets new state-of-the-art results across the benchmark. The work shows that when a domain has enough text of its own, adding general-domain corpora may bring no benefit or even cause negative transfer.
Key points
- BLURB (Biomedical Language Understanding & Reasoning Benchmark) brings together thirteen public datasets covering six task types. The authors present it as the first leaderboard for biomedical NLP (aka.ms/BLURB).
- The baselines are mixed-domain models. BioBERT continues pretraining on PubMed abstracts and PubMed Central full texts, and BlueBERT adds MIMIC-III clinical notes. PubMedBERT also beats clinical BERTs on these tasks, which suggests that even closely related clinical text adds little when PubMed data is plentiful.
- For NER, the simple IO tagging scheme matches or beats BIO and more complex schemes when used with BERT models.
- For relation extraction, feeding in the original text unchanged leads to overfitting, and pairing it with [CLS] encoding works worst. Entity dummification (for example, replacing names with tags like $DRUG or $GENE) is the most reliable choice, and entity start/end markers give slightly better scores.
- The authors also tested whole-word masking and adversarial pretraining. They released the pretrained and task-specific models publicly.
