BioKGBench: A Knowledge Graph Checking Benchmark of AI Agent for Biomedical Science
Paper · 2024 · Xinna Lin, Siqi Ma, Junjie Shan et al.
Summary
Benchmarks for biomedical AI agents usually test either recall-style QA, which is prone to hallucination, or full lab-style copilot pipelines. Neither isolates how well an agent can digest scientific literature. BioKGBench fills this gap by splitting literature understanding into two atomic skills. Knowledge Graph Question Answering (KGQA) tests querying structured data. Scientific Claim Verification (SCV) tests checking statements against retrieved paper text. The two skills are combined in KGCheck, an agent task in which nodes and triples of the Clinical Knowledge Graph (CKG) must be confirmed or refuted using external databases and publications. The authors tested 13 LLMs on the atomic tasks and found that existing general and biomedical agents could not handle KGCheck without adaptation. They therefore built BKGAgent, a multi-agent baseline with a leader and tool-using assistants, on top of GPT-4 and Llama-3-70B-Instruct. The results show the benchmark is hard, and checking a static knowledge graph against current sources uncovers real factual errors. This positions agents as practical tools for maintaining curated knowledge bases.
Key points
- Data size: KGQA has 698 items (60 dev / 638 test, scored by F1). SCV has 1,385 items (120 / 1,265, scored by accuracy). KGCheck has 225 expert-annotated items (20 / 205).
- Knowledge graph: The CKG subgraph used contains 484,955 nodes in 12 entity types and about 18.96M edges spanning 18 relation types.
- Error discovery and sources: BKGAgent verifies claims against UniProt, STRING and PubMed papers, and it exposed more than 90 factual errors in CKG.
- Model comparison: GPT-4 gave the best final exact-match results. The Llama-based agent selected tools more accurately, but its team often kept chatting instead of returning the answer it had already found. Leader-agent mistakes were the main cause of failures.
- Limitation: KGCheck answers are binary, so random guessing reaches about 50%. The authors plan to add finer-grained metrics.
