AI Scientists Fail Without Strong Implementation Capability

Paper · 2025 · Minjun Zhu, Qiujie Xie, Yixuan Weng et al.

Summary

This position paper asks why LLM-based "AI Scientist" systems have not yet delivered a computer-science breakthrough comparable to specialized tools such as AlphaFold, despite reports that their papers were accepted at an ICLR 2025 workshop and ACL 2025. The authors define an AI Scientist as an end-to-end system that both proposes ideas and autonomously runs the experiments needed to confirm or refute them, and they formalize this definition mathematically. They argue that the main weakness is implementation and verification, not idea generation. Their evidence comes from three sources. First, they analyze arXiv literature on the topic. Second, they collect results from benchmarks of complex engineering and paper-replication tasks, where leading LLMs score poorly. Third, they use the review model DeepReviewer-14B to evaluate 28 papers produced by five AI Scientist systems. They then examine the underlying limitations, address ethics and regulation, and suggest remedies. The work matters because it shifts attention from generating novel ideas toward reliable execution, which is what makes automated research trustworthy.

Key points

  • Implementation benchmarks show low LLM accuracy. Claude 3.5 Sonnet reaches only 1.8% on PaperBench. Other results include OpenAI o1-preview at 16.90% on MLE-Bench (75 tasks), Claude-Sonnet-3.7 at 39.00% on SciReplicate-Bench (100 tasks), GPT-4o at 55.56% on CORE-Bench (270 tasks), and Claude-Sonnet-3.5 at 50.00% on ML-Dev-Bench.
  • In a simulated peer review with DeepReviewer-14B, 28 papers from five AI Scientist systems (including AI Scientist-v2 and Zochi) showed weak experimental rigor and overall quality.
  • In arXiv papers up to May 23, 2025, idea-only works outnumber those with concrete implementations. However, implementation-oriented papers receive noticeably more citations on average.
  • The proposed remedies include:
    • structured workflows and RAG;
    • LLM-simulated environments to make RL for long-horizon planning cheaper;
    • MCP/A2A protocols and multi-agent systems coordinated by a "Planner Agent";
    • multi-objective evaluation criteria.
  • The authors acknowledge an alternative view in which AI works as a human-assisting Co-scientist rather than a fully autonomous researcher.
