SciExplore: Evaluating Autonomous Agents from Scientific Navigation to Information Integration

Paper · 2026 · Yinhao Tang, Youqing Fang, Yanan Sun et al.

Summary

Benchmarks for LLM search agents tend to focus on open-web, general-domain lookup or on closed-book science questions. Neither type checks whether an agent can do what a research assistant must: work through specialised databases, find papers from vague descriptions, attach claims to the right sources and assemble evidence into structured overviews. SciExplore fills this gap with 103 PhD-level tasks, written by experts and covering more than ten disciplines. The tasks are arranged as a difficulty ladder of four types: entity-level database navigation, document-level retrieval from ambiguous descriptions, evidence-level completion of masked citations and domain-level synthesis of comparison tables from multiple papers. The tasks passed a three-stage quality pipeline that calibrated difficulty, cross-checked them by hand and confirmed that each has a single correct answer, so memorisation shortcuts do not help. About a dozen strong LLMs and agents were tested, and most solved fewer than half the tasks. Accuracy falls sharply as tasks get harder, and table synthesis is close to unsolved. The benchmark therefore shows clearly where current scientific agents break down.

Key points

  • The four task types are T1 Scientific Database Navigation, T2 Ambiguous Literature Retrieval, T3 Missing Reference Completion and T4 Cross-Source Structured Knowledge Synthesis. Sources include databases such as UniProt, PubChem and DrugBank, along with high-impact papers and surveys.
  • The authors report evaluating 12 systems in one section and "ten" in another. Most systems scored below 50%, and no system, including the best ones, exceeded 20% accuracy on T4.
  • On T4, even the strongest systems recovered fewer than 60% of the required primary-key entities (table rows). Gemini Deep Research produced correctly formatted tables only 55.56% of the time, which the authors attribute to a bias toward report-style output.
  • The error analysis found five recurring failure modes:
    • agents give up too early when cues are ambiguous;
    • they hallucinate after searches stall;
    • they lose details in long documents, relying on abstracts;
    • they break the required output schema;
    • their searches lack breadth.
  • Agents tended to guess an answer from parametric knowledge and then search to confirm it, instead of exploring systematically.
