Dissecting GraphRAG: A Modular Analysis of Knowledge Structuring for Factoid Question Answering

Paper · 2026 · Noriki Nishida, Rumana Ferdous Munne, Shanshan Liu et al.

Summary

GraphRAG systems build a knowledge graph from source texts and retrieve verbalized parts of it to ground LLM answers. However, it has been unclear which pipeline components actually drive performance, especially for factoid and multi-hop questions rather than corpus summarization.

The authors split a seven-stage GraphRAG pipeline into modules and test alternative implementations of three of them:

  • triple extraction: supervised fine-tuned extractors versus LLM in-context prompting;
  • community clustering: graph partitions of varying granularity;
  • report generation: template-based versus LLM-written summaries.

Evaluation uses two benchmarks they built, CDR-QA (biomedical) and DocRED-QA (encyclopedic).

The findings are threefold. Clean triples from small fine-tuned models beat noisier LLM-extracted ones, because graph accuracy and coverage limit downstream reasoning. Communities of moderate size that each stay on one topic give the best balance of retrieval precision and completeness. Simple templates outperform LLM summaries in both accuracy and cost.

The work offers practical guidance for designing structure-aware RAG systems. The code and both benchmarks are publicly released.

Key points

  • The fine-tuned (SFT) extraction pipeline combines Biaffine-NER, BLINK (Bi-Encoder plus Cross-Encoder) for entity disambiguation, and ATLOP for DocRE. It is trained on CDR and Linked-DocRED and links entities to MeSH or DBpedia concepts.
  • Community reports are split into chunks of at most 100 tokens and retrieved with a dense retriever (Contriever). GPT-4o then generates the final answer.
  • In the complementarity test (k = 10), GraphRAG clearly beat Document-RAG in Answer Recall, especially on Intersection and Multi-Hop questions. Merging graph and document chunks into one retrieval pool brought only marginal gains, while splitting the budget between the two sources performed worst.
  • Replacing GPT-4o-mini with open models changed Answer Recall: 16.9% for GPT-4o-mini, 13.8% for Qwen-2.5-7B, 18.9% for Llama-3.1-8B and 21.1% for Llama-3.1-70B. The relative ranking of strategies stayed the same, and non-LLM modules remained best.
