Translation between Molecules and Natural Language
Paper · 2022 · Carl Edwards, Tuan Lai, Kevin Ros et al.
Summary
The paper frames conversion between chemical structures and English as two new tasks. Molecule captioning produces a textual description from a SMILES string. Text-guided de novo molecule generation does the reverse, producing a SMILES string that fits a given description. The main obstacle is that paired molecule–text data is scarce, because writing such annotations requires chemistry expertise. The authors address this with MolT5. It starts from a public T5.1.1 checkpoint and continues pretraining with T5's span-corruption denoising objective on large single-modality data: a Common Crawl-based English corpus and SMILES strings from public databases such as ZINC-15. The model is then finetuned on a small set of gold pairs from ChEBI-20. A single molecule can be described in many valid ways, so n-gram scores against one reference are unreliable. The authors therefore repurpose the Text2Mol retrieval model as a cross-modal similarity metric, alongside chemistry-specific measures. MolT5-based models often produce high-quality captions and molecules. The released code and weights give researchers a starting point for language-driven molecular design.
Key points
- Tasks: two new tasks, generating descriptions of molecules and creating novel molecules from textual descriptions, which the authors present as analogues of image captioning and text-to-image generation.
- Pretraining data: unlabeled English web text (the Raffel et al. corpus exceeds 700 GB) and SMILES strings from public molecule databases (over a billion molecules are available, e.g., in ZINC-15).
- Evaluation for captioning: BLEU, ROUGE and METEOR, plus a Text2Mol-based score. In that score, an MLP retrieval model compares embedding cosine similarity of generated pairs with ground-truth pairs; unrelated pairs average around zero.
- Evaluation for generation: MACCS, RDK and Morgan fingerprint Tanimoto similarity (FTS), exact match, Levenshtein distance, SMILES BLEU, Fréchet ChemNet Distance (FCD), and RDKit validity.
- Limitations and resources: SELFIES, which guarantees valid strings, worked poorly with pretrained T5 checkpoints, and some ChEBI-20 compounds caused validity problems in the default SELFIES implementation. Code is available at github.com/blendernlp/MolT5.
