What Makes AI Research Replicable? Executable Knowledge Graphs as Scientific Knowledge Representations
Paper · 2026 · Yujie Luo, Zhuoyun Yu, Xuehai Wang et al.
Summary
LLM agents that try to reproduce AI papers often fail to produce working code. Papers leave out implementation specifics, and standard RAG does not recover technical details buried in cited works or the code signals in related repositories. The authors propose Executable Knowledge Graphs (xKG), a plug-in knowledge base organized around individual papers. It has a hierarchy of Paper, Technique and Code nodes. Structural edges connect techniques, and implementation edges tie each technique to runnable code, which includes an implementation, a test script and documentation.
Construction is fully automated:
- o4-mini identifies the core techniques of each target paper.
- The system gathers related papers that have official GitHub repositories.
- Code snippets are retrieved for each technique and repaired through a self-debugging loop.
- Any technique that cannot be grounded in code is discarded.
At replication time, agents use the graph for planning (paper overviews) and for implementation (technique–code pairs), with an LLM verifier screening retrieved items. On PaperBench Code-Dev, xKG improves three agent frameworks with both backbones tested. This suggests that structured, executable knowledge is a general way to strengthen automated research replication.
Key points
- The graph was built from 42 curated papers (591,145 tokens), using o4-mini and text-embedding-3-small. Repositories on PaperBench's blacklist were excluded to avoid leakage.
- xKG was evaluated with BasicAgent, IterativeAgent and PaperCoder on o3-mini and DeepSeek-R1, using the PaperBench Code-Dev lite subset and best@3 Replication Score.
- The largest average gain was +10.90 points for PaperCoder with o3-mini (42.31 → 53.21).
- IterativeAgent with DeepSeek-R1 gained +8.20.
- Gains vary strongly by paper. For BasicAgent with o3-mini, MU-DPO rose by 24.26 points, while FRE fell slightly (−0.15).
- In the ablation study, removing Code Nodes caused the largest drop (−4.56), compared with −2.13 for Paper Nodes and −1.05 for Technique Nodes.
- Human evaluation of graph quality found:
- 89.44% of techniques are valid self-contained concepts.
- 74.51% of technique–code pairs match exactly.
- All Code Nodes are executable, up from 52.38% before self-debugging.

- This work has several limitations. First, the Paper-Bench task exhibits high variance and is costly to evaluate. Although we report results across multiple papers and conduct experiments, due to funding constraints, we only perform experiments on the lite collection of PaperBench Code-Dev. Second, f… find
